interesting idle

I have a 95 q/c 5 speed 2wd with only 135k on it. A few months ago I had the tranny rebuilt (previous owner trashed it) after a month or 2 it started stalling on me when i put the clutch in unless i shifted at 1500 rpms or higher sometimes it dropped to 500rpms then recovered if i turn on any load a/c turn the wheel etc it will fluctuate its rpms again. we adjusted the idle and was ok at around 1000rpm well we noticed that the fuel line was kinked by the tranny so we put it in its keeper (tranny shops mistake) well after almost 4k it has been fine but the other day after a 120 mile run and idling 40 mins it came back again and has dissapeared again after not even touching the engine. does anyone have any ideas on what to do next?? there is no water in the fuel filter which has about 20 k on it. thankyou I did replace the lift pump about 6k before the engine started acting up.
