New Batterys Installed

'03 2500 Crew Cab Long Box 2WD Banks Six Gun w/ Speed Loader, utility box (home made), rear lift, Rickson 19.5" wheels.

Did maintanance and had problems.
Installed two new batteries, tranny fluid change, fuel filter and front brakes.

Decription of problems: Tranny stuck in 2nd, Tranny Gear Display not illuminating R, D, 1, 2, no O/D function, Cruise Control quit.

Took truck to Dealer the tech reflashed the ECM, PCM and Instrument Cluster.

After getting the truck working, the dealer did the recall for the reverse/horn programming.

Now the instrument cluster is completing down, does not energize and had to order a new instrument cluster.

Questions,
The dealer made out that their is a procedure/TB to replace the batteries in the truck, is there such a TB?
Would changing the batteries cause the PCM to loose its program?
Would re-flashing the instrument cluster cause it to fail?
