Tranny on 07 (pinion factor?)

I got the big horn edition with the 325's and have about 6000 miles on it and it just started hesitating going into second when driving normal/slow, but when i get on it, it doesn't do it...Took it to the dealer and he said its because of the big tires on it but why wouldn't it have done it 5000 miles ago? It goes into second and falls back out and goes back in etc.. Has anyone else had this problem? The dealer says its the pinion factor but not sure if they're gonna warranty it even since i bought it with the lift and tires
