Check Engine Light 2007

I left the key in the ignition of my 2007 diesel, 5.9 cummins and did not drive the truck for about 3 weeks. When I went to start it, the batteries were dead. I charged the batteries and started without problems. However, the check engine light continue to be on. How do I fix this?
