2003-2004.5 pcm problem

has anyone had a no communication problem with pcm. working with shopkey/mitchal and a snap-on scanner. test given for this truck are not correct.tests for 03 match 02 wiring etc.it has a jtec powertrain control module any info will help.i replaced module,checked power and grounds and load tested all those wires.no loose or bad connectors.same problem.truck starting off in wrong gear but it dose up shift.any info on the pci bus would help also .thanks
