FASS and old filter

So, I want to run the supply line from the fass, that would should be attached to the CP3 pump, to the intake port on the stock fuel filter instead. My concerns are fuel back flow through stock return, resistance going through stock filter, and which port is the correct one?!!? I would like to keep the added filtration/separation and heating capability. Any comments are appreciated...
