Stranded/ Loud knocking noise

Stranded/ Loud knocking noise
At the top of Raton Pass my truck started making a loud knocking noise internally in the engine. Had it towed to Pueblo Dodge where they said the # 5 or #6 piston is damaged, but the head was not pulled. The Service Writer thought the oil filter caused it. The truck is an '03 2500 4x4 quad cab w/ 170,000 miles and very well cared for. Had to return back home to Tulsa and left the truck there. Any ideas about this problem? Could it be anything other than internal damage. Can this engine be rebuilt instead of having to buy a new engine? Any help would be greatly appreciated as I am stuck w/o transportation and this has been a great truck.

2000 3500 4x4 with NV5600. 131388 miles.

It appears that I can move between gears with the engine off but can't select a gear with the truck running. I can feel the slave cylinder moving with my hand and someone pressing the clutch in. Wife was driving and she said she heard a loud squeal while at a stop in 2nd gear with the clutch applied. When she tried to release she heard another squeal then could not get it back in gear. She can't remember if it jumped out or if she moved it to neutral. Did I loose the clutch or maybe the lever broke? I drove the truck yesterday about 100 mile trip and was fine on the first leg and noticed on the way home that it was getting more difficult to engage 2nd gear at a stop. No liquid around the slave cyclinder is visible and the reservoir is full. Any suggestions would be much appreciated as I am not looking forward to dropping the tranny and transfer case with a trip to Florida planned in 3 weeks.

I just installed an ATS Copilot and can't get it to work... I triple checked the wiring and as far as i can tell, it is all correct. I got everything together and started it but I have no throttle response at all... With the unit unplugged the truck operates normally even without jumping the two wires like it says to do in the instructions. I got one little burst of throttle right after I started it but that is it. the only codes are tps circuit 2 voltage high and p2202 or p2022, I can't remember for sure.. If anybody has an idea I would really appreciate it, I am supposed to go out of town tomorrow and would like to have my truck working correctly..
Thanks, Colby
