03 3500 so 47 re probloms

i took my truck in today for two recalls the transmission line and the ecm connectors. the transmission has been working flawlesly but when i go to pickup my truck i start it and all my dash lights are on and the shift indicator will only lightup park or neutral the cruse control will not turn on and i have no overdrive and no 1st gear 2nd and 3rd and reverse work. so i turn around and go back to the dealer they hook up their computer and drive it around the block and come back and said the transmission is bad i need a new one. this truck was pefect before i took it to these idiots now its all screwed up what do you guys think somebody PLEASE HELP. i think they may have plugged in the ecm connectors wrong and burned something up
